Material values come from the stacks on the value list, split per unit. 3 of these have no trade value.
Using the result
Every number comes from the upgrade tables in the game files. Trade value only counts materials the value list prices, worked out per unit from the stacks traders quote, so it's a floor rather than the full cost.
Questions
Where do upgrade materials come from?
Mostly boss drops. The calculator shows the boss with the best drop chance for each material, and the boss drops page lists every boss.
Does it count crafting?
Tick the crafting box on any item that's crafted, and the recipe's materials are added before the upgrades.
